117. Consensus approach for benchmarking domain assignment in protein structures

چکیده
Introduction Assignment of domains in protein structures remains to be a difficult and unsolved problem. Existing algorithms frequently produce contradicting results, different from expert’s assignment. In this work we examine trends in the performance of a new generation of completely automated domain assignment algorithms. We have benchmarked the following automatic methods: DALI [3], DomainParser [4], and PDP [5] using the dataset of proteins with domains assigned by experts [6] and using the consensus subset of these proteins in which the domain definition agrees with two other expert-based assignments by SCOP [1] and CATH [2]..

The CATH database: an extended protein family resource for structural and functional genomics
The CATH database of protein domain structures (http://www.biochem.ucl.ac.uk/bsm/cath_new) currently contains 34 287 domain structures classified into 1383 superfamilies and 3285 sequence families. Each structural family is expanded with domain sequence relatives recruited from GenBank using a variety of efficient sequence search protocols and reliable thresholds. This extended resource, known ...
متن کاملToward consistent assignment of structural domains in proteins.
The assignment of protein domains from three-dimensional structure is critically important in understanding protein evolution and function, yet little quality assurance has been performed. Here, the differences in the assignment of structural domains are evaluated using six common assignment methods. Three human expert methods (AUTHORS (authors' annotation), CATH and SCOP) and three fully autom...
متن کاملDomain assignment for protein structures using a consensus approach: characterization and analysis.
A consensus approach for the assignment of structural domains in proteins is presented. The approach combines a number of previously published algorithms, and takes advantage of the elevated accuracy obtained when assignments from the individual algorithms are in agreement. The consensus approach is tested on a data set of 55 protein chains, for which domain assignments from four automated meth...

Clostridium botulinum type A (BoNT/A) produces a neurotoxin recently found to be useful as an injectable drug for the treatment of abnormal muscle contractions. The catalytic domain of this toxin which is responsible for the main toxin activity is a zinc metalloprotease that inhibits the release of neurotransmitter mediators in neuromuscular junctions. A cell penetrating cationic peptide, Tat, ...
